Hey, so for "ma" and "ne". When the question is started by "what, when, why, how", you should use "ne". Otherwise, when the question can be answered by "yes" or "no", you should use "ma".
For the case of "你呢?", it's a short form, just like "and you?". If you extend that, it should be "how about you?". Then "ne" is appropriate.
BTW, native speakers aren't even aware of these "rules". My suggestion is to listen/speak more, you will know when to use these words natrually, rather than to recite these rules :)
