when im listening to the podcast, i like the viewing of the podcasts, except for the pinyin. its very difficult to read with numbering system and tight space.

is there anyway to change the transcript to show with the tonal marks (not #) so that it can be spaced like a normal sentence would appear?

ie....instead of showing wo3...show wǒ

I think the lesson transcripts built into the mp3 file are limited, and often just have tone numbers instead of tone markers, I wouldn't hold your breath waiting for the people at CPod to fix it. My personal work around is the following:

I typically open mp3 files with the iPod player in the iPhone, and then immediately switch over to my browser, where I load up lesson transcripts, obtained from chinesepod.com via WLCP, which I have stored on my personal web space, for example here.

These documents are formatted using my own custom CSS file to make formatting appropriate for the iPhone.  The XSL format arranges the lesson data (vocabulary, dialogue, expansion sentences) in a way I find useful, you could further customize it yourself though.
