There are long distance buses that leave from PVG to the major cities west of the airport. There will almost certainly be a bus that runs to Nanjing. Be warned, though, that the last bus leaves early -- around 5pm, probably. When I lived in Hangzhou my flights always seemed to be getting in later than the departure time of the last bus.
