I think 想出来 could also be translated as to "think up something" as in your examples, to think up a Chinese name for someone, to think up a topic for your dissertation, or to think up the solution to a problem.

Your initial translation was wrong.  The girlfriend actually likes you, she doesn't NOT like you.   The sentence breaks down as follows:

我没想到 = I never imagined

我女朋友= my girflfriend

是因为我“不帅”+it's because I'm not handsome

才喜欢我= [actually] likes me.  

Here "才" emphasizes that the outcome "likes me" is contrary to what you'd expect (given that you're "not handsome.") 

To capture the feeling I'd translate this "I never imagined it's actually because I'm not handsome that my girlfriend likes me"
